How long should roofing nails be when putting on a second layer?

You should be OK. 1 1/4 is the minimum and as long as your plywood sheeting is healthy underneath nothing should get loose. Shingles get damaged more from lifting in the wind because the tabs don't get stuck down good. There needs to be a couple hot days so the tar spots can adhere to the tabs laying on them.
